Summary

This PR adds a latent-charge long-range module to pt_expt models with a DPA4C descriptor. A charge network reads the descriptor that the energy fitting reads and predicts per-atom latent charges, and every pair of atoms interacts through them:

$$E = \sum_i E_i^{\text{SR}} + k_e \sum_{i<j} \sum_{c=1}^{C} q_i^c q_j^c\, K(r_{ij}),$$

with the LES kernel erf(αr)/r (the default) or a sum of Gaussians (SOG). Non-periodic systems take the direct sum over the pairs of a frame. Periodic systems, with periodic: true, take the sum over the images of the cell in reciprocal space, by smooth particle-mesh Ewald (SPME) by default or over explicit wave numbers. An optional constraint shifts one channel so that it sums to the total charge of the frame (neutral, from fparam or from charge_spin). The documentation is doc/model/long-range.md.

Credit. This PR supersedes #6031 by @YuzhiLiu-ai, which introduced the module (LES/SOG kernels, charge channels, the total-charge constraint, the complete energy in the atomic model, and the direct-sum operator in C++ and LAMMPS) for non-periodic systems. The first commit here is the rebuilt form of that work and carries a Co-authored-by trailer for @YuzhiLiu-ai. It is rebuilt on the interfaces that #6110 reserved for it, and it adds periodic systems and fine-tuning. The other two commits are the performance work that followed.

What the module covers

  • Configuration: a long_range section (type: latent_charge) with the les or sog kernel, several charge channels, the total-charge constraint, and periodic: true with SPME or explicit wave numbers. Nothing existing is removed or renamed.
  • One complete energy: the atomic model owns the complete energy. Training, compiled training, DDP, dp test, output-bias statistics and change-bias, the Hessian and linear_ener compositions all see the long-range term.
  • Fine-tuning: a pretrained model without long range can be fine-tuned into one with it. The added module takes the input statistics of the fine-tuning data.
  • Frozen models: .pt2 and .pte. The graph lower reads the pair list or the mesh of the cell as topologies after its inputs. Compressed DPA4C models frozen for a CUDA device evaluate the module in the compact canonical lower with deepmd::latent_charge_sum, which provides the direct sum, the SPME mesh, and the MPI exchange of the charges of a domain-decomposed system.
  • C++ and LAMMPS: pair_style deepmd and deepmd/kk, one or several ranks, periodic and non-periodic. A compressed model frozen for CUDA runs on several MPI ranks; every other model runs on one rank.
  • Not supported with a long-range module: multi-rank inference of a model that the dedicated operator does not evaluate (such as an uncompressed one), spin models, the tabulated ZBL potential, and short-range bridging.

Commits

  1. feat(long-range): latent-charge long-range module for DPA4C. The module: model, training, freezing, and the C, C++ and LAMMPS interfaces.
  2. perf(long-range): accelerate long-range DPA4C inference in LAMMPS.
    • Periodic systems take part in the CUDA-graph replay of a single rank. The cell reaches the model through pinned memory that the operator reads on the device, so a replay evaluates the cell of its own call. The replay key holds the mesh size; after the size changes, the model runs eagerly for 64 calls before it captures again, so a barostat near a mesh boundary does not recapture at every crossing.
    • A module whose single-channel charge network the fused fitting kernels reproduce (the defaults give one) is evaluated by one fused operator, dpa4c_canonical_compress_long_range_energy_force. It runs one descriptor pass, the charge network, the long-range sum, the energy fitting with the charge-network backward, one descriptor backward with fixed-point force assembly, and the epilogue.
    • The archive records whether its compact lower reads the source CSR (canonical_requires_source_csr). LAMMPS then builds the source CSR for such a model only at steps that request the per-atom virial.
  3. perf(long-range): fuse the charge network and harden the LAMMPS path.
    • The charge network has a fitting-route table of its own, which the freeze measures like that of the energy fitting.
    • The two fused DPA4C energy-force operators share the plan of the fitting runs and the epilogue. The outputs of models without a long-range module are unchanged.
    • pair_style deepmd rejects at init a model-deviation ensemble on a non-periodic system whose first model carries no module. deepmd/kk shifts positions to the box origin only for a model with a module.
    • New Kokkos LAMMPS regression: source/lmp/tests/test_lammps_dpa4c_long_range_kokkos.py, run by test_lammps_kokkos.sh.

Measured performance

LAMMPS with Kokkos on an RTX PRO 6000 Blackwell (compute capability 12.0), trained Air model with an LES or SOG module. Times are ms per step, before and after the second commit:

System 512 atoms 10,296 atoms
periodic, LES 0.665 → 0.280 1.469 → 1.242
periodic, SOG 0.644 → 0.277 1.357 → 1.137
cluster, LES 0.343 → 0.264 1.274 → 1.166
cluster, SOG 0.353 → 0.263 1.479 → 1.302

At 100,800 atoms (1000-step runs on two GPUs), periodic LES goes from 11.3–11.4 to 10.1–10.4 ms and periodic SOG from 9.8–10.0 to 8.9–9.0 ms. The third commit then shortens the charge-network kernels from 47 to 39 µs per step at 10,296 atoms and from 477–493 to 429 µs at 100,800 atoms. A periodic LES system whose cell is deformed at every step replays in 0.28–0.29 ms per step, as with a constant cell, against 0.35–0.38 ms evaluated eagerly. Replayed and eager trajectories agree bit for bit over 200 steps of NVE and NPT. Short-range models keep their kernel time. The commit messages give the full conditions.

Interfaces and compatibility

Validation on this branch

The branch is based on master 4c3a598 and holds three commits cherry-picked from the development branch.

  • pre-commit over the whole range: all hooks passed.
  • Rebasing onto the merged perf(dpa4c): accelerate compressed DPA4C CUDA inference in LAMMPS #6110 needed two adjustments, both checked:
    • The long-range wrapper now takes the fitting-route tables from the energy model, following the structure perf(dpa4c): accelerate compressed DPA4C CUDA inference in LAMMPS #6110 adopted in review. A trace check confirmed that both measured tables reach the exported program.
    • The linear-composition test stub _RecordingAtomicModel gained has_long_range(). Its two TestChangeTypeMap tests failed before this and pass after it (7 passed).
  • On the development branch, which holds these commits plus unrelated later ones: source/tests/pt_expt/model/test_long_range.py, 126 passed on an RTX PRO 6000 Blackwell (PyTorch 2.13.0+cu130).
  • The other suites, the C++ tests and the Kokkos LAMMPS tests were not rerun for this branch and are left to CI, including the Test CUDA jobs.

A long-range module adds to the atomic energy of the energy fitting the
interaction of latent charges that a charge network reads from the
descriptor, E = E_SR + k_e/2 sum_{i != j} sum_c q_i^c q_j^c K(r_ij), with
the LES kernel erf(alpha r)/r (the default) or a sum of Gaussians (SOG).
Non-periodic systems take the direct sum over the pairs of a frame;
periodic ones, with `periodic: true`, the sum over the images of the cell in
reciprocal space, by the smooth particle-mesh Ewald method by default or
over explicit wave numbers. A constraint shifts one channel so that it sums
to the total charge of the charge state of the frame.

Training (pt_expt): compiled training, DDP, and fine-tuning a pretrained
model without long range into one with it, which takes the input
statistics of the fine-tuning data for the added module.

Frozen models: the graph lower reads the pair list and the mesh of the
cell as topologies after its inputs; compressed DPA4C models frozen for a
CUDA device evaluate the module in the compact canonical lower with the
operator deepmd::latent_charge_sum (direct sum, SPME mesh, MPI exchange of
the charges of a decomposed system). The C and C++ interfaces and LAMMPS
(deepmd and deepmd/kk, single and multiple ranks, periodic and
non-periodic) pass the node positions, the communicator and the cell
through DP_DPA4ComputeCanonicalGraphGPU, which takes the cell of a periodic
system after the communicator, and DP_DeepPotHasLongRange.

Periodic systems take part in the CUDA-graph replay of a single rank. The
cell reaches the model in pinned memory of the C++ backend, which the
operator reads on the device, so that a replay evaluates the cell of its
call; the replay key holds the mesh size of the cell, and after the size
changes the model runs eagerly for 64 calls before it captures again, so
that a barostat near a boundary of the mesh size does not capture at every
crossing. A call with another cell waits for the earlier evaluations
before it rewrites that memory, and an evaluation on another stream than
the previous one waits on the device for the previous one. The operator
sizes the meshes on the host, from the same rounded squares of the lattice
vectors as the backend, and forms the geometry of the cells on the device,
from pinned cells in place or from a staged copy of pageable ones; a CUDA
graph that captures periodic frames needs pinned cells. The cuFFT plans of
a mesh shape, which also hold its assignment factors, stay cached while a
CUDA graph that runs them lives; a capture of a mesh that no eager call
has evaluated is refused with an error naming the mesh, which the C++
backend never meets, since it evaluates every key eagerly before it
captures it.

A compressed DPA4C model whose long-range module has a charge network of
one channel that the fused fitting kernels reproduce, as the defaults
give, is evaluated by the operator
dpa4c_canonical_compress_long_range_energy_force instead of a composition
of operators: one descriptor pass, the charge network, latent_charge_sum
on the charges of the owned real nodes, then, in runs of DP_NODE_TILE
nodes, the energy fitting and the backward of the charge network seeded
with the charge gradient, one descriptor backward with the fixed-point
force assembly of both cotangents, and the epilogue adding the energy, the
forces at fixed charges and the per-node virials of the long range. The
force assembly then reads the source CSR only for the per-atom virial; the
archive records this in its metadata (canonical_requires_source_csr), so
that LAMMPS builds the source CSR for such a model only at the steps that
request the per-atom virial. Archives without the record, other modules
and libraries without the operator keep the composition.

The direct sum of non-periodic frames runs a system whose blocks of 128
owners would fill less than a third of the resident block slots of the
device in blocks and tiles of one warp, in chunks of two tiles counted
from the first partner of each block, so that the chunks of a block do not
depend on the partners past its frames; blocks of 128 take at most one
chunk per two tiles, rounded up, so that no chunk of three tiles sets the
duration of a launch that fits in one wave. The influence function of a
frame takes no more blocks than the rows of its half spectrum fill and
reads its wave-vector factors and scale from the geometry of the frame,
and the float64 kernels of the node stencils and of the owners spread
their warps over the multiprocessors. Both tile widths of the pair kernel
are compiled, which lengthens the compilation of direct_sum.cu from 58 to
74 s and adds 1.9 MB to the operator library.

LAMMPS with Kokkos on compute capability 12.0, trained Air model with an
LES or SOG module, ms per step, against the libraries and frozen models of
the long-range module as introduced: 512 atoms, periodic LES 0.665 ->
0.280 and SOG 0.644 -> 0.277, cluster LES 0.343 -> 0.264 and SOG 0.353 ->
0.263; 10,296 atoms, periodic LES 1.469 -> 1.242 and SOG 1.357 -> 1.137,
cluster LES 1.274 -> 1.166 and SOG 1.479 -> 1.302; 100,800 atoms, in
1000-step runs on two GPUs, periodic LES 11.32 -> 10.38 and 11.42 -> 10.11
and SOG 10.03 -> 8.98 and 9.81 -> 8.93, cluster LES 16.22 -> 14.76 and
16.00 -> 14.56 and SOG 32.13 -> 31.63 and 32.33 -> 31.52. A periodic LES
system of 512 atoms whose cell is deformed at every step, every 2 or every
20 steps replays in 0.28 to 0.29 ms per step, as with a constant cell,
against 0.35 to 0.38 ms evaluated eagerly by the same library. Replayed
and eager trajectories agree bit for bit over 200 steps of NVE and NPT.
Against the module as introduced, the step-0 forces of the eight systems
move by up to 3.2e-7 of the largest and their energies by up to 1.0e-6 eV,
the rounding of the fused evaluation and of the float32 pair sums.
Short-range models keep their kernel time (a step of the cluster of
100,800 atoms 7.24 and 7.21 -> 7.20 and 7.19 ms on one GPU); their step
times stay within 2.5%, except on that cluster, whose step time varies by
up to 20% from run to run.
The charge network of a module that the fused long-range operator evaluates
runs through the fused fitting network or the per-layer kernels by a
fitting-route table of its own, which the freeze measures like that of the
energy fitting and passes as the new optional argument charge_fitting_routes.
A charge depends on the descriptor of its own node alone, so its cotangent is
the derivative of the energy with respect to the charge times its Jacobian
row, the input cotangent of a unit seed. A run of the fused network forms the
charges and those rows in one pass before the long range; a run of the
per-layer kernels forms its charges there and its rows after the energy
fitting, from pre-activations kept for every node, which on a V100 at 512
atoms shortens the LAMMPS step by 3.3% against forming them before the long
range. One elementwise pass adds the scaled rows to the cotangent of the
energy fitting. The fused network is compiled for the hidden width of 64, that
of the default charge network: 32-node panels on clusters of two CTAs or on
one CTA for small runs, and 32- or 64-node panels for large ones. In LAMMPS
with Kokkos on compute capability 12.0, the kernels of the charge network of
the trained Air model take 39 us per step at 10,296 atoms against 47 us, and
429 against 477 to 493 us at 100,800 atoms (Nsight Systems, periodic systems
and clusters with LES and SOG modules); the forces move by up to 3.3e-6 of the
largest, the rounding of the Jacobian product, and models without a module
keep their bits.

The pair kernel of the latent-charge direct sum takes its tile and its partner
chunks from the resident blocks of a multiprocessor, which it now queries for
each device of a process rather than once per process, so that a process that
drives devices of different kinds launches each with its own occupancy. The
limits and kernel codes of the operator, its handling of a call without nodes
or frames and the slices of its per-frame sums are defined once for the direct
and the mesh sum, and the domain query returns the rank count it is used for.

The two fused DPA4C energy-force operators share the plan of the fitting runs
(the routes of the full and the tail runs and their buffers) and the epilogue
that forms the node results, the frame totals and the per-atom virial, whose
optional magnetic, source-CSR and long-range terms are passed as groups; the
outputs of a model without a long-range module are unchanged.

pair_style deepmd rejects at init an ensemble on a non-periodic system whose
first model carries no long-range module, which the steps without a model
deviation evaluate alone without a cell. deepmd/kk passes the positions
relative to the origin of the box only to a model with a long-range module,
and keeps the positions of LAMMPS in place for the others. The pt backend
rejects a long-range module of a model with a tabulated pair potential, as it
does for the other model types. The default of the source-CSR record of a
compact lower without one is read in one expression.

The C++ test runner waits for the canonical and the long-range fixture
generators separately. test_lammps_dpa4c_long_range_kokkos.py, run by
test_lammps_kokkos.sh, evaluates the compressed long-range fixtures under
deepmd/kk in a box away from the origin, with and without a cell and a
charge state, on one and two ranks, against their Python references; without
the shift of the origin its periodic cases fail. The MPI runner of the pair
tests runs deepmd/kk on request, and a bounded run ends its ranks with the
launcher. New tests check that every route of either network of the fused
operator returns the bits of the rules, launches the kernels it names and
leaves the other network at its rules, that the table the route tuner holds
for a charge network, which the energy model passes, routes it, and that
the tuner measures the charge network apart. Comments and the long-range
documentation are corrected where they had drifted from the code.

Scoped Python reciprocal/topology and regression-contract review at 0289a0d, after checking #6031 and the existing reviews here. The periodic empty-k self-correction defect reported in #6031 (review 5632590514) survives the rebuild and is detailed inline; this is a reproduced numerical issue, not missing supplementary GPU evidence.

Validation: executed the exact current AST-extracted topology builders and reciprocal evaluators with NumPy/array_api_compat. Both explicit-grid modes reproduce the issue; PME gives the analytical self energy, and the genuinely nonperiodic empty-grid control remains zero. No full Torch/autograd/export or GPU run is claimed. The compiled/eager energy-force-virial parity assertion and frozen/mesh regressions are retained in test_long_range.py; earlier #6031 export/compiler and compiled-virial failures must not be assumed either resolved or reproduced on this new head without its qualification. Current-head Python/C++/CUDA workflows are queued. This is a bounded review, not overall approval.

Add an independent check on the pair virial value.

The test compares virial[0] only with atom_virial.sum(0). Both come from the same w_half term in pair_force_virial, so a sign or scale error in that term passes. Add an assertion that compares virial[0] with coord.T @ force. For these central pairs, that product equals the pair virial.

Unverified finding
We couldn't verify this from the code. It is shown for review, not as a verified issue.

Test gap: the generator obtains expected values from the archive under test and checks only that its two cases differ. Descriptor conditioning or periodic short-range neighbors could supply that difference even if the archive omitted the long-range term.

Generated sidecars and C++ comparisons can agree and pass without exercising the intended long-range contribution.

This can occur when: An export or inference regression drops long-range energy in both Python reference evaluation and C++ evaluation while retaining descriptor responses to charge state or cell.

…numbers

The explicit k-grid evaluation subtracted the self term k_e K(0) q only
in a frame that kept a wave number within the cutoff. A small cell with a
wide kernel keeps none, so its lattice sum reduces to the self term
alone, which the evaluation dropped: a 3 A cell with an LES kernel of
alpha 0.03 gave zero energy where the mesh evaluation and the closed form
give -0.2437 eV per atom, with wrong charge derivatives as well. Every
node of a periodic frame now carries its self term; the k grid of a
non-periodic batch holds no nodes and still gives zero.
A linear_ener composition evaluates on the dense route as soon as one
sub-model lacks the NeighborGraph lower, such as a pairtab sub-model, and
a long-range module is evaluated on that lower only. Such a composition
with a long-range sub-model was built and then failed at its first
evaluation; it is now rejected when it is built, as a standalone model
with such a descriptor is.
…ith SciPy

The pair-virial test compares the frame virial with sum_i r_i (x) f_i,
which holds for central pairs in a cluster and does not share the
attribution of the atomic virial. The kernel transform tests integrate
with scipy.integrate.trapezoid, which serves every supported NumPy.
…el transform

The influence kernel formed the virial of a mode from the logarithmic
derivative of the kernel transform times the energy of the mode, and set
that derivative to zero where the transform vanishes, which drops the
derivative term of a signed sum of Gaussians at such a mode. The kernel
transform now returns its derivative, from which the virial of a mode is
formed directly; the energies are unchanged bit for bit.
…y ranks

DP_DPA4ComputeCanonicalGraphGPU takes the cell of a periodic system, so
the C API version is 32. A rank without nodes of a decomposed long-range
evaluation must report no owned node and no edge storage; another count
is rejected as invalid dimensions, as for any other rank.

@coderabbitai, on the two items of your review body that have no thread:

  • Nitpick, pair-virial check (test_long_range.py:97): added in 6fcbb74. The test now also asserts virial[0] == coord.T @ force, which holds for central pairs in a cluster and does not go through the atomic-virial split.
  • Additional comment, gen_dpa4c_long_range.py writes its references from the archive under test: this is by design. The generator's sidecar checks that the C and C++ interfaces and LAMMPS reproduce the Python evaluation of the same archive. Whether the archive contains the long-range term is checked by the Python suite against the model itself: test_frozen_model_matches_direct_forward, test_compressed_frozen_model_matches_uncompressed and test_periodic_frozen_model_matches_mesh_evaluation compare frozen archives with the direct forward, and test_energy_matches_direct_pair_sum checks the long-range energy against an explicit pair sum. An export that dropped the term would fail those tests.

Version 31 is unreleased and already reserves the device-resident entry point for the long-range module; the cell argument completes it within that version, so the C API keeps version 31 and the release carries one argument list for it.

Nitpick Add a noncentral pair-gradient case to the virial test.

Add a noncentral pair-gradient case to the virial test.

The new assertion at source/tests/common/dpmodel/test_long_range.py:103 checks only a central potential, where g_p is parallel to pair_vec. In that case g ⊗ pair_vec equals pair_vec ⊗ g, so a transposed pair-virial outer product would still pass. Add a case with a nonparallel per-pair gradient. Compare virial with an explicit per-pair sum of -g_p ⊗ pair_vec_p.

Extend the virial test containing the `virial[0]` assertion with a noncentral
pair-gradient case where each `g_p` is not parallel to `pair_vec_p`. Compare
`virial` against the explicit per-pair sum of negative outer products `g_p ⊗
pair_vec_p`, so the test detects a transposed outer-product implementation.

@OutisLi Thanks for the clarification. I inspected the referenced code.

  • Pair-virial check: The added virial[0] == coord.T @ force assertion checks the cluster virial independently of the atomic-virial split. This addresses my nitpick.
  • Archive-generated references: I withdraw this concern. gen_dpa4c_long_range.py checks interface parity against Python evaluation of the same archive. The separate Python tests compare frozen archives with direct or mesh evaluation, compare compressed archives with uncompressed models, and check energy against an explicit pair sum. These checks cover the concern that export could omit the long-range term.

No further change is needed for these two items. I inspected the test code but did not run the tests.

[P1] The current-head C++ qualification exposes a CPU periodic .pt2 inference failure, not a demonstrated out-of-memory problem. In job 124040579286, checkout is the test merge of b09c79a into 4c3a598 and the installed Torch is 2.11.0+cpu. At 12:26:07 UTC, gen_dpa4c_long_range.py:185 evaluates the newly exported deeppot_dpa4c_long_range_periodic.pt2; _eval_model_graph:2166 reaches aoti_torch_cpu__fft_c2c(buf195, ...), which rejects its input with Only supports complex dtypes, but found: Bool. The subsequent generic AOTI RuntimeError is wrapped by the batch-size handler as OutOfMemoryError, so lowering fixture-generation concurrency or increasing memory alone is not an established remedy.

Please diagnose the periodic export/AOTI dtype path on the supported CPU Torch version and retain a passing frozen periodic-model regression. The direct/nonperiodic fixture completed; this job exits while waiting for the periodic fixture generator, before the C++ test stage. This is CI-log evidence, not a local reproduction or proof whether the dtype corruption originates in the graph construction or the compiler. No CUDA numerical/performance result is inferred from it.

Link correction to my preceding review: the correct CI job URL is https://github.com/deepmodeling/deepmd-kit/actions/runs/41049093564/job/124040579286 . I mistyped the run ID in that review's link; the job ID, inspected logs, and CPU periodic .pt2 FFT-dtype failure diagnosis are unchanged.

Blocking: dp --pt-expt change-bias on a frozen model with a long-range module re-exports through the dense lower and raises.

The change-bias entry point re-exports a .pt2 input by calling deserialize_to_file without a lower_kind: deepmd/pt_expt/entrypoints/main.py#L854-L857. That parameter defaults to "nlist" (deepmd/pt_expt/utils/serialization.py:1992), and _resolve_lower_kind returns it unchanged because only "auto" is resolved (serialization.py:1941-1942). The .pt2 exporter then traces the dense forward, whose first statement raises for this model class: DPAtomicModel.forward_atomic does if self.long_range is not None: raise NotImplementedError("a long-range module is evaluated on the NeighborGraph lower only; the dense (nlist) lower cannot evaluate this model") (deepmd/dpmodel/atomic_model/dp_atomic_model.py:453-457).

Trigger. dp --pt-expt change-bias -i frozen.pt2 -s data on any frozen model carrying a long_range module, with default flags.

Call chain. main.py change-bias .pt2 branch -> deserialize_to_file (no lower_kind) -> "nlist" -> _resolve_lower_kind (not "auto", returned as is) -> _deserialize_to_file_pt2(..., lower_kind="nlist") -> dense trace -> DPAtomicModel.forward_atomic -> NotImplementedError.

Consequence. The command fails for every frozen long-range model, which the new documentation names as a supported consumer of the complete energy (doc/model/long-range.md:33-35 lists change-bias among the quantities that see the long-range term). Nothing is silently wrong, but the documented workflow is unavailable.

Why this looks like an oversight rather than a limitation. The sibling re-export path in dp --pt-expt compress passes the lower kind explicitly at the analogous call (deepmd/pt_expt/entrypoints/compress.py:187-194, lower_kind="auto"). The fix should mirror it, or reuse the input archive's recorded lower_input_kind so a graph-lower model stays on the graph lower after the bias update.

Evidence boundary. Established by reading the code at this head; the command was not executed here. Every step of the chain is unconditional — no branch resolves the lower kind before it reaches the raise — so the failure does not depend on configuration beyond the model carrying a long-range module.

change-bias re-exported a .pte or .pt2 model through the default dense lower, which a model with a long-range module, like every graph-only model, does not implement, so the command failed for it. The updated archive now keeps the lower recorded in the input archive, as a backend conversion does, so that only the bias changes; the per-atom virial follows from the lower.
…sh topology

change-bias on a frozen long-range model keeps its graph lower, shifts the energies by the change of the bias and leaves the forces unchanged.

The charge network reads the atomic parameters of the energy fitting; a test separates the long-range energy from the short-range model of the same seeds and checks that it follows the atomic parameters.

The C++ interface builds the mesh topology of a periodic graph lower itself. The fixture generator writes the mesh of the Python builder for the reference cell and for a frame without a cell, which needs no archive and so is written by every PyTorch release, and a C++ test compares every field that the C++ builder forms with it.

@wanghan-iapcm, thanks for the review. On the blocking change-bias finding (review 5721980251): confirmed and fixed in 50cb290, with the test in 7c57294.

The chain was exactly as you described. A new test reproduces it: it freezes a long-range model, runs change_bias on the archive, and without the fix fails with that same NotImplementedError from dp_atomic_model.py:454.

The fix: change_bias now re-exports a .pte/.pt2 with the lower recorded in the input archive, lower_kind=pte_data["lower_input_kind"]. This is the convention convert_backend already follows for a source that reports its lower, so the update changes only the bias.

  • A graph-lower model stays on the graph lower, and a dense one on the dense lower.
  • The per-atom virial follows from the lower: deserialize_to_file turns it on for every graph or canonical lower, so the updated archive keeps it whenever the input carried it.
  • The existing source/tests/pt_expt/test_change_bias.py (13 tests) passes unchanged.

The regression test is test_change_bias_keeps_the_graph_lower in source/tests/pt_expt/model/test_long_range.py. It checks three things:

  • the updated archive declares lower_input_kind == "graph";
  • its energies shift by exactly the change of the per-type bias over the real atoms;
  • the forces are unchanged.

It uses .pte, which goes through the same re-export path without an AOTInductor compile, so it also runs on the CI's torch 2.11.

I chose the recorded lower over lower_kind="auto". auto would turn a canonical archive into a graph lower whenever change-bias runs on a host without CUDA, and it would move a dense archive onto the graph lower. Keeping the recorded kind leaves the deployment form as the user froze it.

Approved at 92b471b.

The change-bias re-export now keeps the lower recorded in the input archive (50cb290), and the path I flagged earlier is covered end to end by test_change_bias_keeps_the_graph_lower. The three earlier inline threads are addressed as well: the atomic-parameter path through the charge network has a test that separates the long-range energy from the short-range model of the same seeds, the C++ mesh-topology builder now has an archive-free comparison against the Python builder, and the version gates that keep the 2.12-only freeze paths out of older CI are documented rather than silently absent.

The long-range physics holds up against independent oracles. The LES and SOG kernel values, the direct pair sum, the reciprocal sum, the PME mesh evaluation and the strain derivative all agree with the reference implementations in the same tree, as do the finite-difference force, virial and Hessian comparisons. The C++ entry points mirror the Python topology contract field for field, and the packing offsets, FFT normalization, Nyquist and self-term handling match between the two paths.

Non-blocking follow-ups, in rough priority order:

  1. Compiled PME training and the periodic graph-lower .pt2 freeze are skipped in every CI job: the CPU pin is 2.11 and the CUDA pin is 2.10, while the two paths need 2.13 and 2.12. Those are the deployment configurations this PR advertises, and a single job on a newer torch would cover both.

  2. The change-bias regression test covers .pte only. The .pt2 writer and the canonical lower reach the same new line through different code, and the existing .pt2 change-bias tests use an nlist model, where the forwarded value equals the old default and the test cannot tell the two apart.

  3. change_bias forwards lower_kind but not do_atomic_virial, so an nlist archive exported with the per-atom virial loses it on re-export, and the comment added in 50cb290 that only the bias changes does not hold for that provenance.

  4. dp --pt-expt change-bias on a dpa4c_canonical archive fails on a CPU host: the recorded lower is passed through while canonical eligibility is device-gated. compress uses lower_kind="auto" and degrades to graph in the same situation.

  5. Several documented knobs and forwards have no test with a non-default value: kspace_tolerance, pair_exclude_types at deployed inference, numb_aparam through freeze and compression, the multi-task case-embedding and type-map delegations, and the shared scalar SOG amplitude.

None of these changes a result on the default configuration. They are the edges of the new feature, and the core arithmetic and its contracts are in good shape.

…lect canonical lowers

change-bias kept the lower of a frozen archive but exported it without its per-atom virial, which a dense-lower archive loses that way; serialize_from_file now reports the do_atomic_virial of the archive metadata next to its lower, and change-bias passes both on.

A compact canonical lower serves CUDA devices alone, so change-bias on a host without one failed in the canonical export. Such a lower is now selected anew for the host, as compression selects it: it stays canonical on a CUDA device and becomes the graph lower elsewhere.
The frozen-model test gains a case with atomic parameters and a pair exclusion, evaluated through the deployed pair topology, and checks the lower and the per-atom virial that every archive reports. change-bias is checked on a .pt2 archive that records the compact canonical lower and on a dense-lower archive with the per-atom virial. The k-space sum is checked at a configured kspace_tolerance, the charge network against the case embedding of a multi-task model, and the SOG kernel with an amplitude shared by its Gaussians.

@wanghan-iapcm, thanks for the approval and the follow-up list. Here is what I did with each item, in your order, at e890b20 (fix) and 8407bdc (tests). Every new test fails when the code path it covers is broken; I checked each one by reverting the fix or the delegation it guards.

  1. CI torch pins. No change in this PR. Adding a job on a newer torch is a project-wide CI decision, so I leave it to you. Both paths are already covered by parity tests that activate on such a job: torch >= 2.12 runs the periodic .pt2 freeze, including virials, and CPU >= 2.13 runs the compiled PME comparison.

  2. change-bias covered only for .pte. Done.

    • test_change_bias_keeps_the_graph_lower now also has a .pt2 case. It goes through the .pt2 reader and writer of change-bias, and that same case covers item 4.
    • test_frozen_model_matches_direct_forward checks, for every .pte and .pt2 archive it freezes, that serialize_from_file reports lower_input_kind == "graph" and the per-atom virial.
  3. do_atomic_virial not forwarded. Fixed.

    • serialize_from_file now also reports the archive's do_atomic_virial from its metadata, next to lower_input_kind, and change_bias passes it through. The comment that only the bias changes now holds.
    • The test is TestChangeBias.test_change_bias_keeps_the_per_atom_virial in test_change_bias.py. It writes an nlist archive with the per-atom virial, runs change-bias, and checks that both the lower and the virial survive.
  4. change-bias on a dpa4c_canonical archive on a CPU host. Fixed with the rule compress uses: a compact canonical lower is re-selected for the host with lower_kind="auto". It stays canonical on a CUDA device, and becomes the graph lower on a host without one. Every other recorded lower is kept.

  5. Knobs without a non-default test.

    • kspace_tolerance: test_periodic_energy_matches_kspace_reference also runs at 1e-4. It checks that this truncation differs from the default by more than 1e-6, and that the model matches the independent k-space sum truncated at the same tolerance.
    • pair_exclude_types at deployed inference, and numb_aparam through freeze: a new case of test_frozen_model_matches_direct_forward freezes a .pte that has both, then compares the deployed evaluation, with per-atom inputs, against the direct forward. It fails when the deployed pair topology ignores the exclusion.
    • numb_aparam through compression: I added no separate case. A model with atomic parameters is not eligible for the compact canonical lower (the fused fitting and the long-range operator both require numb_aparam == 0). So its compressed form freezes to the same graph lower as above, and compression changes only the descriptor tables, which the atomic parameters do not enter.
    • Multi-task case embedding: test_charges_follow_the_fitting_conditions[case_embd], alongside the atomic-parameter case. It fails when LatentChargeLongRange.set_case_embd does not reach the charge network.
    • Type-map delegation: no test, because the code path can't run. DPA4C raises NotImplementedError("DPA4C does not support changing type_map"), and the long-range module is DPA4C-only. The delegation stays as the module's part of the type-map contract for when the descriptor supports it.
    • Shared scalar SOG amplitude: added to test_sog_kernel_closed_form_and_defaults.

No blocking issues at 8407bdc.

The Test CUDA label was never added, so both CUDA jobs were skipped here. The long-range CUDA kernels, the compact canonical lower, the compressed archives generated only for DP_VARIANT=cuda with the multi-rank LAMMPS tests that read them, and the changed Kokkos pair style will first run on CI in the merge queue. Adding the label before queueing would surface failures earlier.

Test Python (5, 3.10) lost its runner and needs a re-run.
