refactor(kernel): build the kernel as a native Rust library without Node-API - #551
The kernel can now be built as a plain Rust library with no Node-API, so a native caller can run the same extraction code as the Node addon; the shipped addon's exports, buffer layouts and ABI are unchanged.
Node-API exports and conversions sit behind the default addon feature. --no-default-features builds the library alone, plus an internal extract-native probe that writes the six extraction buffers (not a distributed CLI). scripts/build-kernel.mjs builds the addon with cargo rustc --lib --crate-type cdylib, because adding rlib to crate-type had silently dropped -C lto from the release addon (86,880,120 vs 86,611,896 bytes after the fix).
Speed: screened only, not established. A quick exploratory run on a busy host (load average 3-7, no admission checks or observers; 4 rounds, arm order rotated, the original addon run twice per round as a same-build control) over 22 files x 100 passes:

3.6% faster (3.5-5.4% in all 4 paired rounds; same-build control gap up to 1.9%)
The addon that ships is not faster; only the standalone probe is, and by little. The strict 50-command speed gate was tried three times and never completed: the host was not quiet enough to meet its admission limits (stopped on a memory-pressure spike after 3 commands, then on foreign CPU after 13 commands, then no calm window in 30 minutes), so there is no gated speed result. Peak RSS of the addon is unchanged (about 265 MiB for both addons in the partial runs); the probe's 46 MiB has no Node runtime and is not comparable. Output hashes are equal across all 16 screened commands.
Checks run locally (on the pre-rebase commit; rebased onto fe84d961, which touches only installer files, then ensure-kernel-stamp and installer-targets re-run, 297 passed):
native release build and clippy with -D warnings (library alone and with the addon), npm build
full suite: 861 files, 10,304 passed, 40 skipped
golden dumps with UPDATE_GOLDEN=1: 8/8, zero dump files changed
25-case parity of all six tables, candidate addon vs a freshly built base addon: equal; the native probe matches and rejects an unsupported language
contained_source tests under --features addon-tests: 5/5; native tree has 0 napi crates and links only libgcc and libc
an independent review found the LTO loss and five modules made public; both are fixed
Not covered: the macOS daemon lifecycle check (no macOS runner picked up the job in three attempts; the macOS source-reads check passed, and the macOS kernel stamp check passed on the first commit), and the full-index, sync and MCP effect of the change (the speed numbers are extraction only).
README rows checked: none mention the Node-API build or the kernel crate layout, so nothing to update.
Summary by CodeRabbit
New Features
The kernel can now be built as a standalone Rust library without the Node.js addon. Native extraction returns the six output tables directly as byte buffers.
The extraction example can write output tables to files and run repeated extractions against a manifest.
Documentation
Build guidance now covers standalone library builds and the available addon and test options.
Tests
Contained-source tests now run with the addon test feature enabled. The kernel build cache tests were updated for the revised build command.
…ode-API
The kernel keeps one implementation of extraction, resolution, contained reads
and the writer lock. Node-API exports and conversions are now behind the
default `addon` feature; `--no-default-features` builds a plain Rust library
with an internal `extract-native` probe that writes the six extraction buffers.
The addon's exports, buffer layouts and ABI are unchanged.
The kernel now supports a Rust library build without Node-API and exposes native extraction buffers. N-API bindings are conditional on the addon feature. A new example writes extraction tables or benchmarks extraction from a manifest.

Summary
Crate features and build commands codegraph-kernel/Cargo.toml, codegraph-kernel/build.rs, scripts/build-kernel.mjs, __tests__/ensure-kernel-stamp.test.ts, .github/workflows/contained-source.yml
The crate supports cdylib and rlib outputs. N-API dependencies and build setup are optional under addon; build scripts use cargo rustc. The contained-source test command enables addon-tests, and its fake Cargo script matches the rustc invocation.
Native extraction API and buffer types codegraph-kernel/src/native.rs, codegraph-kernel/src/lib.rs
The crate adds native buffer, result, and error types, plus extract_native. Extraction buffers use a feature-dependent conversion, while N-API entry points call the native extraction function.
N-API annotations are conditional on addon. Contained-source, tree, and writer-lock code uses the crate boundary types for buffers or errors where described.
The example writes six extraction tables or benchmarks extraction from a tab-separated manifest. The guide documents the native probe and addon feature settings.
Priority: Normal
Merge Risk: Low · up to 0b1e7
The documented resolver test may not run outside Node. Update its command to enable addon-tests before merging, or explicitly accept this bounded test-workflow limitation.

Explanation
The only changed diagnostic-suppression directive broadens #![cfg_attr(test, allow(dead_code))] to also cover non-addon builds. The preceding comment explains that N-API exports are unused in those builds and that addon clippy still reports real dead code. No other added lint, type-check, compiler suppression, or ignore directive was found.
Full details: User-Visible Changes Documented
Explanation
PASS. The diff does not change a user-facing CodeGraph CLI, MCP tool, supported language/framework, agent target, or application config key. The new extract-native executable is explicitly an internal, non-distributed probe (codegraph-kernel/examples/extract-native.rs:1), and its --bench option is not a CodeGraph CLI flag. scripts/build-kernel.mjs changes only the Cargo build invocation; its documented script flags remain unchanged. No README or site documentation update is required.
